This isn't some modern-day prestige drama where the creator is heavily involved in every level of its production and tightly wove a serial story. Darin Morgan, the guy who actually wrote that episode, said that it was just a joke. Chris Carter just brought it back later as a real thing because the fans on the internet went apeshit over it and dude's a hack whose output has been on a steady decline since the first X-Files movie so he was desperate for anything to distract people from the fact that the ship was sinking.

Yeah like Sleeveless said, the writer Darin Morgan has stated in multiple interviews (including the recent interview with Kumail Nanjiani on his podcast) that there wasn't any grand intentions when he first wrote that line in Clyde Bruckman, it was a year or two after he left the show (he only wrote four episodes) that Chris Carter and the other writers retconned it into being a big deal clue.
