The only series that I've been able to come up with is Universal Soldier. The first one was theatrical, 2 and 3 were direct-to-video, followed by parts 4, 5, and 6 in theatres.

Universal Soldier (1992 theatrical release)
Universal Soldier 2: Brothers in Arms (1998 DTV movie)
Universal Soldier 3: Unfinished Business (1999 DTV movie that was intended as backdoor TV pilot)
Universal Soldier 4: The Return (1999 theatrical release, made non-canon by 5 and 6)
Universal Soldier 5: Regeneration (2009 theatrical release)
Universal Soldier 6: Day of Reckoning (2012 theatrical release.. on three screens, a month after a VOD release)

Not sure if there's one that started as direct-to-video and went theatrical, though.

Batman did, there are actually collections of them available. I'm pretty sure Superman did too.

Lex Luthor invented the atom bomb in the Superman newspaper strip before it was officially revealed to the public. (also, the person who invented the ankle monitor got the idea from a newspaper Spider-Man arc)

Hulk had one also done by Lee/Lieber. Gerber also did one with Howard the Duck.
