Is he implying that complications during labor have permanently damaged his daughter in some way? Maybe I'm reading too much into this.

Probably just had some kind of issue that required an emergency C-section (i.e. breaching, drop in heart rate), or maybe the baby had to be put in the incubator. Everyone makes a "birth plan" but that it's likely that childbirth won't go the way you originally envision it.
