Posting Ys is almost cheating since there are a zillion different versions of the game, all with stellar soundtracks. But this is probably my favorite boss theme of all time, and I actually like the NES version better than most. Castlevania 3's was the first game soundtrack I recall really loving, and my favorite track both as a kid and now is Aquarius. I actually think it's slightly better than in the Japanese version, which had an additional sound chip and in almost all other instances better music. Also, the entire soundtrack for Bram Stoker's Dracula, a lovely licensed game that's only notable for having far better music than it deserved, a good portion of which isn't even used in the game itself.
