I don't think we'd previously overheard them discussing the Nonary Game and Zero in the last route, so Sigma wasn't able to challenge them about it.

I didn't really realize how much I was enjoying Sigma's freedom from Phi until she showed back up again. I guess the constant snipes get old after a while - but maybe that would be different depending on how competent you were at the puzzles.

The problem with the conclusion to make is that it depends entirely on how smart Zero thinks the group is.

If he thinks they're dumb or unintelligent, then yeah, he put the article in there to make them think that it's a quarantine facility when it isn't. If he assumes they're at least intelligent enough as this segment shows them to be, then he placed the article there, making it look fake, in order to lull them into a false sense of security and that this is a quarantine facility and/or R-6 is a real and relevant disease after all.
So it's a tough call to make as the viewer.
It doesn't help that we have the meta-information that Radical-6 is important because of the Law of Conservation of Detail.

It isn't. The bits in the puzzle with her getting angry at Sigma only happen in easy mode if you mess up too many times. In hard mode you get very little character interaction because the game assumes you know what you're doing, so the characters don't really chime in. One of the downsides of the game design in comparison to 999, where the characters frequently spoke with Junpei and you didn't need to click things a hundred times for it.

Yeah, the article could be a double bluff. I'm really not a fan of "Surprise, while you were sleeping, the apocalypse happened!" stories, though. I find those just too depressing to make me care about the surviving characters.

A 100.000 dead worldwide while certainly a large number is hardly the end of civilization. Even if it was just the US it would hardly put a dent into the total population.

It might seem like a throwaway line (back when Phi raided the pantry), but it's possible that somehow 100 years has passed and a Radical-6 apocalypse did happen in the meantime. After all, it is a bit strange for manufacturers to claim that their food will expire after 100 years from now, even with things like canned food:
