I'm assuming that Merlyn was drugging Thea subtly during her training; breaking down her psyche and making her more susceptible to questionable commands (like killing Sara). Something I'm surprised no one has really commented on is the scene with Laurel and her mother where they basically swear to avenge Sara's death. That's certainly going to put her at odds with Thea... and probably team Arrow as well.
