In Thracia 776 there's a part where you get stuck in prison - and true to form, none of the mounted units in that whole section have their horses. This applies to all the indoor levels in FE5, but it's particularly notable there.

The rest of the engine does not support making maps of that size (Enemy unit cap, can't section off areas with invisible walls like FE4 does) and frankly unless you build the game around that concept (upping move and the like) it just turns it into Cavalier/Flyer Emblem boogaloo.

Couldn't you spoof walling off sections by using doors with the ceilings that only open when the door does? I mean, it doesn't do anything for any of the other issues you raised, but still.
