In the comics Jay actually has super speed as a metahuman power, though he does get an assist from the Speed Force. When it goes away for a bit in one story he's still fast, while everyone else loses theirs. It didn't exist both narratively and outside of canon until decades after he was created either so for a long time it was just "Comics".

They wanted Firestorm on Legends, but he's kind of moved on to movies now and probably didn't want to sign on for a full 13 episode show or whatever it is. So the only real solution there to keep Firestorm is to replace him. As a bonus for them, that happened in the comics a bunch of times anyway.

They only just found the body at the beginning of the episode, while it's been 6 months since the singularity. So if Atom Smasher crossed over then, he didn't kill his alternate self immediately. Didn't they say he worked at the nuclear plant? I assume that means powered Al went to drain some radioactive energy and ran into himself or something and panicked maybe? It does feel like a scene explaining it got cut though.

Make them science up really mundane ways of killing someone. He controls his powers with his mind, Barry! Sufficient head trauma should disable him, but if you get too close you'll fall under his influence. Cisco has been working on a device that should be able to take him out from a distance. It uses a mix of chemical powders to fire a lead projectile. He was able to contain the propellant inside a small cartridge, so you get a few tries if you miss but it is not unlimited so be careful!

For what it's worth, Barry seems to need a moment to activate his speed. Sometimes it's happened as a reflex (the bullet, the lightning strike in the pilot) but mostly he doesn't have the fine control the comic book Flash has yet. Everything with Sara even being a character, Laurel taking up her name and all that wasn't the original plan for the show. That bar fight is in episode 3, so they made a decision after that to slow down the Black Canary development. It wouldn't even be a problem, except that they made the way she took the guy down a bit too slick.
