So how about boss music composed for bosses that don't actually exist? Is that too meta?

There was a Muramasa arrangement album (Muramasa: The Demon Blade Arrange version, or Oboromuramasa Ongakushuu Hensou no Maku) that was mostly arrangements of songs from the game in heavily traditional Japanese instrument style, but also contained four new tracks based on unused boss designs included in the album's booklet. I don't know which ones are supposed to be which because I can't read Japanese, but I assume they're on the album in the same order as in the booklet, so I'll link them both together. If you like Okami's musical style I'd definitely suggest this album too.

The "Body Weapon" (sewer monster) boss music from Shinobi III really struck a chord in me when I played it as a child. I'm still listen to it from time to time when the memory comes up. It was definitely the scariest video game boss fight for me back then.

Some more things stuck in my head:

Saber's Edge from FFXIII is one of the best things about a very dumb game, but it really makes boss fights cool and gets you involved in them (as best you can in FFXIII, anyway).

Nisus from The Last Remnant is interesting to me because it's one of the very few themes I can really enjoy from a game I've actually never played. A triumphant theme.

My favorite has got to be the final boss from Dark Souls 3, the Soul of Cinder.

When you first fight it, it plays out just similarly to you fighting a player - it switches between different weapons and uses sorceries, miracles, and pyromanies like a player would (even the curved sword - pyromancer form can parry you for a deadly counter attack)

Once you get the Soul of Cinder to 0 HP, it will change to a Great Sword weapon and adopt the moveset of the the first Dark Souls final boss Gywn Lord Of Cinder.

Metal Gear Solid 3 really is my favorite series entry(from Kojima,at least). The Big Bad,Col.Volgin, is given a ton of buildup-this sadistic psychopath with magic lightning powers kicks your rear end on at least two occasions,making you want to kill the poo poo outta him. When the fated showdown finally arrives,this theme kicks in to let you know that poo poo'S GETTING REAL:

My other favorite boss theme is from Metroid Prime. Samus' sworn enemy Ridley barely shows up for most of the game-after getting his big introduction during the opening level,he only appears briefly a couple times as you make your way through the planet. When you're right about to use the McGuffins to open the path to the final boss,who shows up to ruin everything? You guessed it. What follows is easily the best boss fight in the game:

Battle at the Summit from Pokemon Sun/Moon. The Champion battle theme, incredibly triumphant and a great way to finish the game.

Epic Battle from SMT: Digital Devil Saga 2. It's only the midboss theme and it is absurdly powerful and energetic. Such good games!

The Omega Ridley boss battle in Prime 3 is the most ridiculous one in the trilogy. It also has another cool remix of Ridley's theme.

In spite of having one of the lowkey cheesiest spoken lines in a video game ever, Gandrayda's boss battle is good and difficult, no thanks to the health that you probably won't have just to get to the fight. The unsettling music that plays during it is appropriate.

Cyrus's fight music in Pokemon Diamond/Pearl/Platinum was pretty rockin'

Fighting the team bosses in RSE had some nice music too, though their teams weren't very good IIRC.
