If we're doing battle categories... Normal Battle: FFII Normal Boss Battle: FFIV Special Boss Battle: Battle With Seymour And for Final Bosses - "Battle For Freedom" from FFXII. I've beaten about half the games in the FF series and none of them have had a theme that got me as emotionally charged and pumped as this song. I also eat up the theme naming. The title of the song perfectly captures the entire theme of the game. The heroes, the villains, all they all wanted was freedom.

Well if we're doing battle themes that trounce anything in FF, Baten Kaitos has possibly the greatest Normal Battle theme I've ever heard. And then there's all the boss themes. And of course there's Xenogears and Xenosaga too but they're a bit more well-known than poor Baten Kaitos.

However, I prefer the WA2 opening song because, despite my love for spaghetti western whistling themes, a juicy wailing trumpet center wrapped up by a delicious acoustic guitar and brass accoutrement just beats it hands down for me. Goddamn that series has great music.

Talking about best battles themes and venturing into non-RPG talk just makes me think the best battle theme has to be in a fighting game somewhere. I mean, I like Mitsuda and the rest but I think RPGs get a bit more praise than they should in the music department. Fighting game series like SNK's Fatal Fury or Samurai Shodown had legitimately fantastic music that I'd ay is easily comparable to most JRPG tunes I know.

It looks passable on mine, at the very least.

I'm surprised no-one has mentioned anything from the Ar Tonelico games yet. While they might be offensively bad at basically everything they do (full disclosure, I've only played the 3rd and I couldn't force myself to finish it, the earlier ones might be better), the music in them was incredible, especially as it was so non-traditional.
