I did some more research on the topic and I found out two things: 1) Yoshifuru is definitely one of those glorified military assholes that look "clean" enough at first glance. I wasn't fully aware of how the occupation of Korea by the Japanese proceeded and that he was General at the time - during the Sino-Japanese War he was a cavalry commander; 2) Isayama probably latched on to his depiction in an adaptation of a novel featuring Yoshifuru that was airing in Japan when he introduced the character - Saka no Ue no Kumo. It seems to push him as a noble soldier fighting a war where it's "kill or be killed", which actually makes a lot of sense regarding AoT at the time. It's a gently caress-up and a blemish on the series, but analyzing what I know, it feels more like typical Japanese blindness when it comes to their imperialistic past combined with a romanticized view of a commander that just so happened to be a perfect fit for what Isayama wanted to go for. It was always something that sat kinda weird with me because Isayama being a secret nationalist doesn't fit with the actual text of AoT as a complete series.

I also agree that the Pixis thing isn't the best take, but I don't think it's a smoking gun for nationalism, considering the textual evidence.
