I've seen a few Fullmetal Alchemist AMVs that use This is War, and thats a great fit because its a HUGE sub-theme for the entire plot and the lyrics capture that same feeling as, say, Scar or Mustang's characters.

I still remember back when I first got into AMVs. Castor Troy was the master of putting DBZ and Slayers to random Megumi Hayashibara songs, 56k modems ran rampant, and true otaku had VHS rippers attached to their 386s. It wasn't until college that I had a connection fast enough to watch them with any consistency, though. Fun fact: Xarxrax (the guy responsible for the AMV Hell series) was in my Japanese classes in college, and he was about as goony as you would loving expect. (Nice guy, though.) Kaiji/Akagi - Cobalt Blue by The Back Horn The best Akagi/Kaiji AMV I have seen, has some pretty good use of picture in picture. The original creator removed/it got deleted, from their YouTube channel, but I managed go grab the high quality version he had linked before it went down, I'll put it up somewhere later. It's on Viddler cause I uploaded it there a long time ago when you could still download the original.

I've only just discovered the joy that is Nichijou: My Ordinary Life's characters songs and I'm not sure where else to put them. First up is Mai doing a karaoke version of the the main theme. Mai No Kakakata Katamoi Hyadain himself turns up in the middle of it. she cuts him off Next is Annaka no pyon! Pyon! Ehhh!! sung by Annaka i.e. Eeehhh?! girl i.e. the girl with the giant ribbon. It's ridiculous and I can't stop laughing about it. There's a ton more great and/or silly songs from the rest of the cast if you poke around those playlists too.
