Apparently there was supposed to be a deeper story, but Shigeru Miyamoto vetoed it out, mainly to focus more on the gameplay.

Or the Yoshis in Yoshi Story were really young and couldn't handle spicy food at that age. The one in Mario Galaxy 2 is older and has more refined tastes and can handle the spiciness of peppers.
