AFAIK only the T45 came with the mod motor bolt housing pre-2001. Not sure about input shaft lengths or splines. Neither would do well without shorter gears and a light weight car.

Yeah, I think you are right, it would be a T45. I was given a free 5.4L and I am kinda thinking about scrapping it for a LS1 at this point. It's so heavy and the only good transmission is a T56.

LSxs fit in everything way easier and have a lot more transmission adapters and better options for them as you know already. Its not like the T5 is a good transmission but I can see if you have both of them why not throw em together.
