It doesn't erase X3 until Wolverine returns at the end. When in the past, Charles specifically sees visions of scenes from The Wolverine and X3 when he reads Wolverine's mind. The movie just fails to explain certain future details like how Charles is back (although the post-credits scene of X3 is basically a huge hint) and how Wolverine got his adamantium claws back after having them sheared off in The Wolverine. Because he has no idea what is different in this new world he woke up in and is pleasantly surprised that in addition to probably stopping the Sentinel program he got Jean and Scott back too. I'm not sure what explanation there is for X3 not being erased, that seems like the whole point of the ending and timewipe in practical terms.

the neat thing about this movie is it's not really about preventing a dark future where Sentinels slaughter human and mutant alike, it's about preventing a dark future where Brett Ratner makes X-Men 3.

In the new timeline, we know that Mystique starts much less villainous, and Xavier learned to be less of a domineering dick a few years ahead of schedule. It's really likely that all the old X-Men movies never happened.

Yeah, it would overwrite X-Men 1 as well, since Stryker's path would've been totally different. I guess it'll be up to the Deadpool movie to explain whether Weapon X still happened in the new timeline, and by proxy how Wolverine got his Adamantium this time. Which is nice because it means there's still potential for Magneto ripping out Wolverine's skeleton in a future installment, which I remember being pretty nuts in the 90s comics. Especially since Apocalypse is coming next, and in the comics that's how he got it back.
