It was September entering Walternate's lab that distracted him from seeing the result of the particular test that resulted in the cure. That was why Walter knew what the cure was and crossed over to save him. The plot hole with that is that why would Walter have abducted Peter from Walternate if he knew the cure, except out of jealousy or whatever. Because if Peter isn't abducted then the plot doesn't really happen.
