While my mind immediately jumped to a cum joke, the actual answer is that Catholic Churches are usually decorated with stained glass windows depicting religious figures or stories. The joke here is that the janitor managed to remove the stain and turn them to regular clear glass. The dramatic irony is that the janitor remains unaware of the cum stains while we as the viewer know the priest’s dark secret.
