None of what we learned about them in VLR is matching what's in this game (other than Brother being an old man). There was a brief mention of Free the Soul when Junpei mentioned what happened to the other 999 characters. Apparently he and Seven blew up one of their bases.

Part 77: Q Carlos is some kind of combination of dead and SHIFTed/transported off to the VLR timeline with a very unappreciative Akane and Junpei pair.
