I don't think it would be a clone so much as an exact replica. They aren't instantly growing a new you from your genetic material. They recreating you down to a subatomic level based on a scan their magic machine makes. The real you still needlessly dies in the process though.

But yeah, who's to say the "you" who woke up this morning is the same you who existed yesterday? Maybe you're brand new and only have that other dude's memories? It doesn't really matter, you can't do poo poo about it anyway, but it's fun to think about. Then you think about free will and determinism and it becomes crappy, then fun again because you can troll Christians, then crappy again. The Star Trek thing is similar. And you get thought experiments like Theseus's Ship and all that. But in Star Trek it's just a plot device. Because having a half hour shuttle craft journey every few minutes would get boring real fast, unless you play Kerbal in which case every mere shuttle craft journey can be an explosive joy.
