So hey, how does homebrew deal with wi-fi? Specifically, with Pokemon? I was going to get my brother a 3DS and flash cart for Christmas, but I don't want to risk bricking anything (like I did with our first Wii) , and he's definitely going to be playing Pokemon, and presumably trading. I don't know where you're seeing that DSTwo hasn't been keeping their stuff up to date, but the easiest way to find out is to go to DSTwo's site and just see what their latest firmware covers, then compare it to what the latest 3DS firmware is with Nintendo here. And it looks like you're all set to update, provided you're on the latest DSTwo firmware.
