The last time I played it I was doing a bunch of side content to get new abilities, only for the next mission to take all of it away after beating up some mercenary boss. Then the game crashed on the way to the next mission and I never played it again.

The real Alex Mercer actually died and you're just the virus impersonating him. You're also considerably nicer than the human version since he intentionally set off the plague. Then... uhh I think the Blackwatch leader gets virus powered and tries to nuke New York to cover it up. You fly the nuke off and get blown up. game ends with you reconstituting yourself when a crow tries to eat a scrap of you floating in the water.
