For Doom 1/2 they made physical clay models of the enemies and photographed them to create the sprites

They photographed prop guns for the in-game ones too

the cyberdemon, baron and player are unpainted clay models... i think either romero or adrian carmack still has them, and frankly, they've seen better days

they took an assload of time to make, though, so the other models were professionally made steel-and-foam miniature puppets made by a professional vfx artist who had previously worked on robocop and nightmare on elm street 2. they're on display at id's offices to this day, although at some point the spiderdemon got hosed up and had to have its brain and one leg replaced by the original artist.

they models were placed on a little makeshift turntable in front of a video camera hooked up to a NEXT workstation which used a custom carmack-made tool called Fuzzy Pumper Pallete Shop to take a picture and crush it down into a palleted image that the artists could load in deluxe paint

the artists then pixel-arted the final sprites over the top.

it wasn't just original material that was stuck in front of the camera - a jurassic park toy was traced for the pinky's legs...

...old computer parts were photographed for techy wall textures, and a book of marble gargoyle faces was "referenced" for scary marble faces on wall textures.

the duke nukem characters weren't tiny miniature models, bucking the trend a bit - they were 3d models that were built and posed in some bizarre tool called HASH and imported into deluxepaint for palletification and pixel-by-pixel tweaks

valve has a page setup with lots of artwork made for their games and promo sites and such, many of which are previously-unseen concept things.

here's some examples from when alien swarm was going to have a tabletop miniatures kinda theme
