this article has microscope images of molecules, so i guess one answer would be "they're there in this picture, see!". however, all empiricism eventually reduces into trusting our sensory perception. sense-impressions from the sense media only become known once they reach the corresponding sense-consciousness (eye-consciousness, in this case). there is an object, there is the sense-medium impression, and then there is consciousness of the sense impression - the meeting of the three is "contact".

what is the object, when we are looking at the microscope image of these "molecules"? it is an image of something, not that something itself. in a way, we still have not "seen molecules", only an image of molecules.
